De instrumentatie en structuur van een barokorkest wijkt sterk af van het moderne symfonieorkest. Bij de strijkers vinden we in een barokorkest ook een viola da gambasectie en bij de blazers verschillende soorten hobo’s, fluiten, trompetten en trombones. Er is een groep instrumenten die speciaal gebruikt wordt voor het uitvoeren van de basso continuo – klavecimbel, luit en orgel. Een barokorkest bestaat normaal gesproken uit twintig of minder spelers, alhoewel veel grotere bezettingen, tot wel 100 musici ook in historische bronnen gedocumenteerd zijn.
In tegenstelling tot moderne orkesten, waar instrumenten zowel melodische als begeleidende functies kunnen hebben, zijn deze functies in een barokorkest streng gescheiden van elkaar. Het barokorkest bestaat in de basis uit twee onderdelen: het fundament (cello, contrabas, fagot, luit, klavecimbel en orgel) en de hogere melodische stemmen (viool, fluit, hobo etc.)
Koperblaasinstrumenten (vooral trompetten) en pauken worden meestal enkel bij feestelijke gelegenheden, of bij vocaal-instrumentale werken met een feestelijk karakter voorgeschreven (deze instrumenten vind je bijvoorbeeld in geen enkele passie terug).
De kapelmeester dirigeerde in de regel vanachter zijn klavecimbel of orgel (J. S. Bach) of nam als violist direct aan de uitvoering deel (A. Vivaldi). In Frankrijk was het gebruikelijk het orkest in het gareel te houden met een smalle stok (J. B. Lully), waaruit zich gaandeweg de baton zoals we die tegenwoordig kennen zou ontwikkelen.
